Filezilla not downloading all files

Downloading a remote directory that is empty because its contents are filtered does not work. Assumption: The FTP server is configured to disallow file name starting with a dot, or starting with dot and space or whatever. Privacy Terms. I have a site with about 10, files in dozens of directories and subdirectories. When I connect with filezilla, all these directories show up on the remote site with question marks. I realize that Filezilla does not know what is in those But why not? Why doesn't it automatically examine these?

But it never does and I end up having to go through and check each directory and half of them are there and the other half are empty or just a few files in them. What am I doing wrong? How can I fix this?
